I made a huge mistake when doing a 50% water change and cleaning the filter I accidentally got rid of all of my good bacteria. So now I’m recycling again. My axolotl is in a little hospital container while I do this. The question I have is the nitrates are really high and I’m waiting for the cycle to bring them down to nitrates so I can change the water again. My question is since my Axolotl is in the hospital bed do I take the waste from his temporary tank and put it in the large one while it’s recycling?
 
how did you get rid off all the bacteria by cleaning the filter. also you say "the nitrates are really high and I’m waiting for the cycle to bring them down to nitrates" do you mean nitrites are high and are yet to be converted?
as to the waste if you can run the filters in low water you can remove a percentage of the tank water and then add the waste water after every change, although if you are using this as a source of ammonia for the tank it will only cycle the tank to cope with the size of axolotl you have and in the future you may find that the filtration is inadequate for an adult axie. if on the other hand you are cycling with ammonia adding waste to the tank will cause variables and make controlling the ammonia level more difficult.
