I have two juvenile C.e.e females (obained in June 2008), look how one's colours changed:
Just after going into water:

And they got 4 centimetres longer in those 8 months!

Sounds like perfectly normal changes.
Note that in the first pics, even the skin is warty, which means that as you said, they had been aquatic for a short time. this also means darker coloration.

In the last pictures the skin is smooth, and the overall look of the animals is that of a fully aquatic adult. With the smoother skin and fully aquatic behaviour, the colour fades.
That at least is my experience, and i think it makes sense...different skin qualities=different coloration.

About light/dark colors i have to say that new pics are shot with flashlight, newt is darker than picture shows.
